Especially with 404 errors on DSiPaint, the associated php pages are not being shown to the user.

Unsure if some server configs need to be fiddled around with. Likely is the case.

It's more that this is being exposed because of that.

Not sure if the configs for this kind of thing would be affected by the relocation of the files because I've had this exact issue before since Jan of this year

That's probably happening now that many pages are being moved to subfolders in the overhaul. I'll have to work on something for that.
